During the writing process, the production team considered making ''Walpurgisnacht Rising'' a two-part movie to help with the script's density.<ref name="pamphlet-p23">''Walpurgisnacht Rising'' Theater Pamphlet: Interview with Gen Urobuchi p.23</ref> Urobuchi introduced several new scenes to accommodate that split, such as {{Spoiler|Selema and Nagisa playing in the amusement park}}. Although the team ultimately opt to make ''Walpurgisnacht Rising'' a single-part movie, these additions remained in the final script, making it even denser.<ref name="pamphlet-p23" /> Urobuchi finished the first draft of the script around the same time as the storyboard for ''Concept Movie'' was finalized.<ref name="pamphlet-p31" />

Because the original script was written from Homura's perspective, original series director [[Akiyuki Shinbo]] felt Madoka's presence was too weak.<ref name="pamphlet-p23" /> In 2015, he asked Urobuchi to rewrite the script from Madoka's perspective, as ''Rebellion'' was already about Homura, and he wanted the new movie to focus on Madoka.<ref name="pamphlet-p32">''Walpurgisnacht Rising'' Theater Pamphlet: Interview with Akiyuki Shinbo, Mitsutoshi Kubota, and Atsuhiro Iwakami p.32</ref> Urobuchi gave permissions to the production team revise his script, as he did not have time to do so himself.<ref name="pamphlet-p23" /> The production team spent the next few years revise the script,<ref name="pamphlet-p23" /> including asking other writer to rewrite it based on the same core concept,<ref name="pamphlet-p32" /> as well as completely rewriting it from scratch.<ref name="pamphlet-p23" /> Shinbo, however, did not find the dialogue to be ''Madoka Magica''-like when it was not written by Urobuchi.<ref name="pamphlet-p32" /> Shortly before ''[[Madoka 10th Anniversary]]'' in 2021, the production team decided to go back to Urobuchi's original script.<ref name="pamphlet-p23" /> Urobuchi was surprised to hear they went back to the original script, as it predates ''[[Magia Record]]''.<ref name="pamphlet-p24">''Walpurgisnacht Rising'' Theater Pamphlet: Interview with Gen Urobuchi p.24</ref>

The first half of the final script remained mostly unchanged, but the latter half received a substantial revision, increasing Madoka's presence in the story, expanded {{Spoiler|[[Marguerite]]}}'s backstory, and revised the ending.<ref name="pamphlet-p23" /> Urobuchi jokingly said the original revision was "rather blunt", as he'd {{Spoiler|kill off Choka once her role was done}}, because he wrote it right after ''Kamen Rider Gaim'' and it would have been quite a terrible story to release it as-is.<ref name="pamphlet-p23" />
