A three volume manga adaption of The Rebellion Story film based on Gen Urobuchi's scenario, illustrated by hanokage. The first volume was released on November 12, 2013, second on December 12, 2013. The third and final volume was released on January 10, 2014.

Hanokage was also illustrator for the original Madoka Magica Manga and The Different Story spin-off, about Mami's and Kyouko's shared past.

Difference from the movie

Warning, this section contains spoilers about the movie.
  • In the manga, when Homura sees Kyubey's conspiracy and before she says that she doesn't want such happiness, it connects to the final scene of the 3rd volume of original manga. However, when she running after Madoka happily, a darkened Homura takes a pistol and shoots her in the head. This might show her despair.
